Can I use HyperLynx SI to analyze an IC at a voltage different from the voltage set in the IBIS model?

You can change Vcc settings in HyperLynx SI in the following way

Open Setup > Option > General.

Change IC-model voltage references to "When assigning a model to an IC pin, use a power -supply net connected to the IC" (second from the top).

In the Assign Models window, the Vcc pin pull-down is enabled and the Vcc voltage can be changed.

To add additional voltage levels, go to Setup > Power Supply.
