If the Enable input tri-state on active configuration pins in user mode is checked in the Quartus® Prime Assignments menu ⇒ Device ⇒ Device and Pin Options ⇒ Configuration If the Enable input tri-state on active configuration pins in user mode is checked, Active Serial configuration pins in user mode will be tri-stated and will not read properly.
Please compile and try with the check unchecked.
